Episode 11 of Night Head Genesis has a quick hand gag scene with a scientist named Kanako nearly getting raped by her colleague Tadano (who goes nuts from accidental chemical exposure). She quickly gets saved once a maniac with a crossbow abruptly murders Tadano before he gets beyond first base. Yes this is the same Night Head Genesis with that elaborate tape gagging between episodes 3 and 4.

A couple of sightings only, and they're rather obscure shows, but for a change I had the presence of mind to note the run times:

First, in episode #4 of the second season of Kimi ni Todoke: From Me to You, around the 16:45 mark, one high school girl handgags another. (Since both characters were in "super deformed" mode, this was for comic effect, not a DID scene.)

In Ashita no Nadja (translatable as either Tomorrow's Nadja or Nadja of Tomorrow) -

episode #40 (around the 10:00 mark) - Nadja handgagged by a boy (to avoid alerting nearby police)

episode #48 (around the 14:00 mark) - Nadja handgagged by a thug (and quickly carried off)
